I'm fitting a new half chassis rail as the old one has nothing left and I was wondering If it should he spot welded or seam welded to the flange above?

Cut the old spot welds out using a spot weld cutter and then puddle weld the new chassis rails to the remaining top part of the chassis leg through the spot weld holes. You end up with welds that are nearly as neat as single spot welds.
I used this method when restoring the bulkhead on my Ser 3 Landrover and you could hardly tell the difference between the original weld and what I had done.
This is the type of spot weld remover/cutter I use:-
