I have just taken the clutch and brake pedals off my Moggy, and the shaft on the clutch pedal is quite rusty, and I think it will be a good idea to replace most of the parts with new, including the bronze bushes in the frame and brake pedal. Therefore, before I start could you recommend what special tools I need to remove and replace these bushes please, so that I can avoid any issues along the way?

Before you rush to replace the bushes in the chassis leg check to see if they are worn. It is rare for the bushes to wear. Most wear takes place on the shaft.
The internal size of the bush should be 5/8".
If you have to replace the bushes use two sockets - one deep socket to fit over the chassis boss and one the same external diameter as the bush which is then used to press the bush out. Use a piece of threaded bar to push the bush out of the chassis leg into the deep socket.
You may get away without line reaming the two new bushes but if you need to line ream the bushes use a 5/8" reamer.
Smear everything in grease when reassembling the parts.
You can fit a 90 degree grease nipple to the brake pedal pivot. See photo below:- The grease from the brake pedal nipple will work its way along the shaft and help keep the clutch pedal free.

I have seen worse shafts with the bushes remaining unworn.
I would purchase a new pedal/shaft and try the fit - you may be pleasantly surprised.
