Fitting Traveller rear door hinges

I need to make holes in the new rear pillars I've fitted to take the door hinges and wonder if those who have done this have any tips re the drilling process? I have the doors in place with hinges attached (I'm using the original doors) and have marked their position on the new pillars.
Would it be best to drill with the pillars in position or take them off (they are screw fitted but not yet glued).
I am concerned about making sure the holes are straight particularly the bottom set that have to meet up with the holes in metal frame that supports the rear compartment flooring. I hope this makes sense - any advice would be much appreciated!
