Golden rules.
1: Measure everything several times before you start chopping out the rot
2: Make cardboard templates when ever possible
3: Trial fit new floor section and fettle as required
4: Tack weld first to avoid distortion
5: Seam weld to MOT standards
6: Seam seal the panel joins
7: Prime and paint
Put away Mig welder and have a cup of tea.

I agree with Moggytech suggestions, but also, if possible, sandwich the floor outer side between the sill pieces as this is the original construction. Plug weld through the inner sill step to the floor or seam weld where they meet.
(but before doing this ensure the floor pan fits perfectly 1st:-) Accurately scribe where the floor meets the transmission tunnel and cut this so the floor butts up to the tunnel area as its butt welded here. (your welding is easily good enough for a butt weld here judging from your pics).
There is an overlap where the floor pan meets the cross member and the under seat box section, so plug welds or lap welds are acceptable here. Again, I would use weld thru spray to protect any over lapped welded areas. Seam seal on the other side.
Keep the photos coming, keep up the good work!
