removed the master cylinder, to replace the seals. the bore looks fine and feels smooth, but the reservoir part is full of gunge, and as it is a solid part I cant get inside to clean it. any ideas?

The plug on the rear end will unscrew which gives good access for a toothbrush, BUT if there's that much muck in there then I'd replace ALL the cylinders, pipes, and hoses since the crud could have worked around everywhere, and it needs only a small amount to cause a big problem.

Try a (lint free) rag on the end of a screwdriver / wire from a coathanger.
If you've got long fingers you might not even need the bent wire... but I serrated a finger doing that ones (the far end of the threads in the neck had a sharp burr  ) so that's NOT reccomended.

If I'd lost a finger - I think I'd have gone back to bed as well!! ;-)

Try proper penetrating fluid like plus gas.
