Half-shafts
I am doing a restoration job on a 1956 2-door saloon morris minor and was recently doing the brakes and ended up taking out the half-shafts, but then later when I tried to put them back in they wouldn't go in, should they just slide in or will I have to take the diff apart?

You will need to wiggle them a little until the splines line up and also they will not just slide in as they will in effect be laying on the bottom of the axle tube at the diff end when you need them to be central to go back in the diff.

half shafts
This is normal because the half shafts DO NOT RUN IN THE BALLRACES, they merely pass through them so that when you try to re insert the shafts it is necessary to lift them up so that the splines can re engage.
