afternoon all! just lowered my '65 Doris by 30mm all round and of course tracking is next, question being, the stock toe-in is 2.5mm, will this change with her sitting lower or can it still be set to that when my alignment is done?

The car should be set up to give 2.5mm toe in at your revised suspension height.
No doubt you have adequate clearance between the top front suspension bump rubber and the top of the front steering swivel, also the rear bump stop and the chassis bump plate.
If not already done it may be advisable to remove at least 3/4" from the front and back bump stop rubbers to give adequate suspension movement otherwise the bump stop rubbers may push through the inner front wing and the rear chassis bump stop plate and/or get knocked off or dislodged from their mounting plates.
