I was looking up Morris gearbox part numbers and I came across this discussion ref MG1275 engines and gearboxes. I no longer own a Midget or Morris but did have one of each for many years. The following is therefore from my memory so do double check before acting on the info but I believe it to be correct.
This post is too late for the active discussion but hopefully it is of some use.
I fitted a Midget box to a Morris as the second and third gear were closer together and I fitted a Midget 1275 engine to a 1098 MKII midget. From memory the difference in the engines is that the 1275 engines has a leaf spring clutch where as the 1098 engines had a coil spring clutch cover. This meant that the clutch assembly was thinner on the 1275 set up. To make sure the clutch activated the 1275 set up had a different Carbon thrust bearing. They look the same but the centre line of the pivot is further away from the front face. If you use the wrong one the clutch won’t activate. I think I had the same problem as Tysonn when I first fitted the 1275 engine to my MkII midget. I also believe I came across three different sized carbon thrust bearings but I can’t think what the thinnest one was for. I don’t believe the difference in the clutch forks was the cause of your problem.

Yes - the 948/1098/1275 carbon thrusts are all different.
